The solution isn't to plug them, but to control the flow. Place a layer of landscape fabric or a fine mesh screen over the holes inside the box. This allows water to seep out slowly while preventing soil from washing out and clogging the drainage.
The most critical step is installing a waterproof liner. Use a durable, flexible pond liner or a heavy-duty plastic sheet. Line the entire interior of the box, carefully pushing it into the corners.
